If they CAN play it in tune, and aren't, then something is distracting them, such as concentration on the rest of the technique, or you, or both. They probably need to become more aware of the notes as they are playing them. What worked for me was to record myself playing and do it often enough that I learned to hear as I was playing what I heard on the recording. It also helped me to play the passage on the piano so that I got it in my head correctly. More recently, I've been recording the piece and then playing a few measure (from a minidisc recorder) and then playing them on the cello, so that I immediately hear any differences in pitch. But awareness is the key, I think.
